Yeah, being straight up, Ghidorah should take this. Strong as Rayquaza is, I can't see him pulling off a victory here. I'm pretty sure Ghidorah doesn't give a **** about earth so Ghidorah might just Julius/Gaara the pokemon and then Rayquaza would lose.

Here is one of the black holes he makes. The ship is one km long. Even if you're generous, the radius of the black hole is at least 200-300 meters. He can have at least three of those active at once, one for each head.
Ghidorah isn't just apathetic towards Earth. Several versions want to annihilate all life there and in anime Ghidorah's case, he wants to destroy the whole thing for a quick snack.

Yes. They throw enough technobabble at you to show that they've done some research since vs Megaguirus. Copying from his profile:

Rayquaza's best bet is to use it's AP advantage to beat Ghidorah down. Rayquaza can attempt to boost it's stats in order to potentially one shot Ghidorah. But I don't know how it's gonna get past mindhax.

Also I didn't see Black Hole creation in Ghidorah's first key

Rayquaza doesn't have any real way to fight mind Hax seeing as Supersonic and Confuse Ray work on it like any other pokemon and if Ghidorah feels threatened it'll just launch a planet busting attack at earth and force Rayquaza to take it in order to protect the planet it cares for.

Rayquaza can most definitely have a chance to literally one shot Ghidorah, but I don't see that happening more often than him being immobilized by mindhax before that happens.
