I don't see how Thanos loses, he has fought people like Surfer/Odin and Galactus who have much more abilities than Batter and has done fairly well.

Him fighting other beings with similar abilities doesn't make him win there. His profile has no statements about resisting reality warping or existence erasure. There is nothing stopping the Batter from just erasing him on the spot.

Thanos profile is incomplete, there are many missing abilities. I will try to upgrade it later like I did for Darkseid (which was also incomplete)
