Aside from that though, this seems like a really close match. Both seem to have similar AP and Durability, and Speed Equalized so there. Well, let's break this down.
Shantae has a massive versitility advantage. She has both Fire and Lightning Manip, Invisiblity, Teleportation, Transfromation, a plethora of equipment and items to augment her power, skills and even healing. She has a ton of Transfromations to rely on, though to be fair more then a few of those would be compleatly useless. As for down sides, her Transfromations require a dance to activate. A short dance to be sure, but it's not instant. Her intelligence is no where near comparable either. She's literally just a magic teen that can defend herself. She's a good puzzle solver though.
Killua, on the other hand, has almost no versitilty compared to Shantae. He's got some Lightning Manip, some nen skills, a couple of heavy yo-yos and can make his hands all gross and sharp. He can counter Shantae's Invisibilty with his After Image creation. No healing, and in my book that's a huge advantage for Shantae. On the huge plus side, Killua is a trained assissin. His family are the best assisin's in his verse, so killing is his specialty. He also tends to go for the quick win in most fights.
In conclusion, I think Killua takes this 6/10 times. It's real close. Shantae's versitilty would be constantly suprising Killua, but his quick thinking and immense pain tolerance will just barely edge out the win for him. You could almost argue for inconclusive for all the same reasons.
