This depends on what you mean by "Base Samus." If it's Zero Suit, Sechs would probably win. Physically Sechs and ZSS seems pretty even, although I think Samus might have a slight edge here or there. The deciding factor is that Sechs has much better equipment and abilities at his disposal while ZSS only has her Paralyzer stun pistol, with the Plasma Whip being exclusive to Smash Bros, not the Metroid games themselves. Power Suit Samus is a whole other story. For example, since Sechs is an Android, Samus' electrical Wave Beam/Wavebuster might be very effective. That and Samus' durability can get pretty crazy depending on the suits and number of Energy Tanks.

Although, Power Suit Samus technically does have a "base power level" based on the equipment Samus startes out each game with. Samus either starts out with nothing but the Power Beam, or what she starts off with in the very beginning of the Prime games. That being the Power Beam, Charge Beam, 10 Missiles, Morph Ball, Bombs and Varia Suit. These six abilities are standard for the beginning of the three main Prime games before she loses them in Prime 1 & 2, she doesn't lose abilities in Prime 3 though. In Prime 1 Samus had the first six as well as the Grapple Beam, in Prime 2 Samus started with the first six as well as the Boost Ball, Spider Ball and Power Bombs, while Prime 3 Samus has the Space Jump Boots instead of the Boost Ball, Power Bombs or Spider Ball. Whether or not Sechs wins against Power Suit Samus depends on what equipment Samus has at the time. Base Power Suit with nothing but the Power Beam, Sechs would probably win since Samus' durability isn't that great. If Samus has the Varia Suit, a few Energy Tanks, lots of missiles, Samus would probably win.

Sechs and ZSS have comparable physical abilities, but because of Sechs vastly better equipment, ZSS would most likely lose. Sechs vs Power Suit Samus might not be about whether or not Sechs could win, but rather how powerful does Samus have to get before victory is assured.
