I know X AP stomps (supposedly), but i'm relatively sure Samus has abilities and hax to defeat him. Who knows? Let's find out.

Samus is in her PED Suit and has access to all her weapons.

X gets the dark elf. If that's ruled to be Too OP, i'll remove it.

None of Samus' hax (life manip, soul manip, matter manip, acid, etc) would even work on X and he has multiple barriers. She's 50x faster but X is 381953.57142857142836772x times stronger at the minimum

Radiation wouldn't affect X. Diseases don't affect robots but none of the abilities in that would affect X either.

X can teleport, So I don't think portals are an issue and the reality warping is pretty weak AFAIK. X may or may not have reality warping himself since the mother elf can make the cyber world real in Zero 3 iirc

Intangibility would give Samus better survivability, but it wouldn't really do anything more than just buy her more time.

Creation wouldn't do anything relevent.

They both have status effect inducement and likely resistance, so either way there. X doesn't have psychic or precog to negate.
