It says that Navy HQ got stronger, not the entire army, just the headquarters. They moved into the new world. They promoted more members that are stationed there. They have new tech. It's a more fortified place than before.

in the 2 year timeframe tho when Akainu has been a Fleet Admiral, it would be logical that the organization as a whole are now stronger than they was beforeAkainu was an Admiral and a Fleet Admiral in the same hour. Him becoming Fleet Admiral ain't make the whole organization more powerful.
