It's not really stamina, but excess knowledge. It's referring to the Rasenshuriken training. After many clones have acquired a significant amount of knowledge, dispelling all of them at once will result in mental stress for the user.

And no, it doesn't transfer pain at all.

Then his clones can just get out of range.

They're not getting out an explosion they cant know about and could be from anyhere given they cant detect Shantae.

She can pretty much spam it. In game it takes 4 seconds to do what is basicaly 2 screen nukes. 2 seconds of which is the slowed down time to wait fo the dance menu to swap to the option for Obliterate on screen. So accounting for game mechanics, its basically 1 Obliterate spell every second.
