I mean, would it be helpful for character who have ap of 2 tonnes of TNT and durability negation, while other have ap and durability of 2,3 tonnes of TNT and relies only on brute force? Would durability negation amplify ap in that case or not?

Durability negation doesn't amplify AP.

The ability that allows users to damage the target, regardless of their durability
It simply ignores durability. They are on relative stats, so i'd assume he can hurt him via durability negation (maybe instant kill or etc. depends on what kind of durability negation it is. or what it does and stuff)

Well, in my case that character can ignore force fields and can damage anyone despite how much durability other character have (so he won't one-shot an equal opponent most likely)

I was just planning to make Jumbo Josh and Twisted Dandy match up in Fun and Games (Since Dandy's world characters wasn't added to VSBW yet)

Durability Negation just ignores their durability, but of course it has its own limits: For example, a street level character against a small building character in which the difference between them is atleast 1394.67x. It wouldn't be plausible if we say that street level character's durability negation works against the small building one.

So basically 1st character won't cause more damage than he would without that hax, but 2nd character won't be able to block it. Am I correct?

Assuming they're both the same tiers and their statistics values are identical, yes

It really depends.
Ex.) If their internal organs are much weaker than their skin, then it might allow them to attack their internal organs directly and kill them far quicker.
