How would an ability be defined as conceptual manip without directly mentioned it.

Name: A name is roughly equivalent to the concept of an object. Its name defines its characteristics and separates it from the rest of the world, making it an independent object. An object without a name has no defined characteristics, melding into everything else. A large portion of gods, including all dragons, do not have any name to begin with.

Wonder if this could be apply to Kamen Rider "story".

When the big bad erased "story" from the worlds, all story books start disappearing follow by everything that has been written down. And eventually, the universe was erased too.

But the MC save the day by recreating a new "story" to save the world.
 
Nah, that's not Conceptual Manipulation, at least not from what is said. It needs more context on what exactly story means, how the villain erases them, and how that erased the Universe before a Ability can be attributed to it.

As for the question in general and how Touhou applies. Well a Concept is an abstract idea which gives an object the attributes it has. It is what dictates what makes an object itself, and to change or erase that concept is to change the fundamental mechanics of how that object exists and what it is.

As for the story thing above, I have a hypothesis of what we would classify it as but don't want to say anything until more details are given.

Why the erased feat can be considered a chain reaction. With Storious killing Tassel who is the guardian of the Wonder World (world containing all of the stories). But he can also rapidly erase it as well if he so wished.



 
And even after Storious is defeated. Once story are erased the world continued to end.



But Touma can still save everyone



 
But the Wonder Almighty itself basically replaced the original Almighty Book which everything originate from.

Touma himself is able to recreate new story even after the world itself was erased.
 
And? So Creation can be attributed to those instances. The Almighty Book was split up in a way that didn't break the balance and cause a chain reaction, Touma was able to survive after the destruction of everything because of reasons. Neither of these situations are that unique in fiction, and nothing about those moments are inherently Conceptual.
