All saints have precognition via the 6th sense. Seiya should know somewhat its coming due to the 6th sense, or predict it sooner. Then Revive if needed. and if it fails. Reactive evolution to counter, and nullify it happening again. Perhaps ask Goku how his abilities work. Then destroy not only his atomic structure, but sub-atomic structure, and soul.
