What happened was a change of history, not of destiny. And Ulforce V-Dramon, and Wizardmon, directly related cause and effect in relation to historical data analysis. In fact the whole story of Xros Wars relies on Wizardmon being thrown out of the cycle of causality causing one to nullify the efficiency of the Homeostasis skill that is based on cause and effect.

About Regenerationn, it is clear that Yggdrasil has resurfaced, as reality ends being erased we see Yggdrasil returning and recreating the Digital World. If Yggdrasil had died there would be no way for his story to be continued in Digimon World Re: Digitize and there would be no reason for Yggdrasil to claim that death is a non-existent concept for himself.
