Simple. Either, Zeed travels back in time to before Voltbautamon is formed and kills Myotismon and Piedmon, Zeed traps him in Time Unlimited and detonates it with Dimension Destroyer or uses Time Destroyer, which consigns hostile opponents to oblivion across space and time.

Volt literally one shots. Going back in time is not going to kill Volt as this is simply an avatar of Grudgeful Hand. Not to mention, those attacks aren't really going to take out Volt when Volt is literally infinitely stronger than him...Volt stomps.
