We are considering Alien X, so we are primarily considering what Ben would do in this fight, since he is the main "mind" of X

He's not really the main mind- but just one of 3 voices, Serena Bellicus can infact act without him if they want to do smth and have done so before. Considering the state of mind in SBA, all 3 personalities would want to win, so that's just how it is.
 
Alien X usually starts with TK (avoidable if Bill leaves his physical form), Mind Hax (no evidence that it can affect Bill's mind, which is NEP) and CQC.

For Alien X to win this, it would have to immediately erase history, however this is quite OoC. Meanwhile, Bill has passive Prob Hax, can make him sleep, has Precog to dodge and immediately use the best hax, nullify his powers, manipulate his matter and push him to madness with hax.

OP never stated if it was just Ben who was in control, and I think it’d be best to assume that it is Belicus, Serena and Ben.

Belicus and Serena perform actions which are easily and more better than Ben does. Belicus and Serena uses Time Manipulation to fix the Dam(while Ben would have probably just created a new Dam.) And they also recreate the universe after being destroyed after Ben just says (Fix this!) not (recreate an exact copy of our universe!)

Now imagine that Ben is in the mindspace, tells Belicus and Serena of a foe that is comparable to Alien X, and could even destroy them(Ben saying that Alien X can be destroyed warrants action from them most of the time as we see from the Games) Do you really think that X wouldn’t erase Bill with the most powerful form of erasure?

Bill has Multi+ range, Cosmic Awareness and Dimensional Manipulation.

Even if we assume that Bill can't affect Alien X's consciousness, that would at most be Incon, especially since Bill can't be incapacitated due to the properties of NEP + Precog + Dimensional Travel + Intangibility + Infinite Stamina.

It's stated even on his sheet that he loses this by being in his physical form.

Also, doesn't Bill die by being erased? Well not die, but incapacitated for an extreme amount of time.

Body Puppetry should also still be a valid wincon if Erasure doesn't work.
