While Joseph can become really powerful in the span of 6 (I think) months to fight the Pillar men, Batman is another Story. Batman has fought beings stronger than the pillar men. Add that experience to 2 years, and Joseph won't be able to get out of that situation. Batman will think of every conceivable option Joseph may try despite being unorthodox.

And seeing how this is SBA, Batman will be willing to kill. A deadly Batman is not a person you want to mess with.
 
I think Batman conclusively takes this. Joseph is a dangerous man and excellent at psychological manipulation but Batman has trained extensively in maintaining peak mental health and is very competent at detaching his ego from his work. As a result Joseph's most powerful capability is rendered near useless in this battle.

Joseph himself isn't particularly intelligent. He is incredibly smart but lacks training and higher education. As a result he will not be outplaying Batman in the mental fields anytime soon.

Batman also has a massive speed advantage...and Hamon isn't really able to surpass Batman's utility belt of goodies.

Overall, I don't see Joseph winning anytime soon. Joseph has also never really been the kind of guy to come up with prep plans to my memory. He would train for it but we have no clue how much better he would become over the course of two years whereas we know Batman (with just some prep time) can completely inverse curbstomps.
