The doctor due to his mind manipulation honestly. Baldi doesn't have any resitance to that sort of thing, as far as I know. He could just make Baldi go completely insane and finish him off and there's not much Baldi can really do about it besides try to beat the crap outta the guy only to fail and lose his sanity, having a freak out episode where the doctor can finish him off.
