Arcueid didn't use matter manipulation on Roa. It was specified in Tsukihime Plus Period (p.178) that she couldn't affect Roa directly with Marble Phantasm. Instead, she transformed layers of the atmosphere around Roa into vacua in order to shred him apart from the ankles up.
