Apparently Franklin Richards views Kobik as such a threat that he wants the entire Fantastic Four ( who still has Molecule Man's w/ Beyonders powers ) to return to Earth to stop her... Can anyone explain why & how a Cube would suddenly become that powerful ?

That's a very fine jump in power. That's literally saying someone much weaker than Jean Grey (w/o Phoenix Force ) can stand up / be a threat to Pre-Retcon Beyonder.
