Which is the difference between both?

Minimal, the difference is minimal. Didn't even known Blessed was a power here, we already have few powers that are basically Empowerment for no reason...

Blessed; essentially getting powers or abilities from a certain object or person. For example, Moon Knight's immortality type 4 is a blessing from Khonshu
Empowerment; while works similar, it isn't. It works kinda similar to absorption in certain cases. For example, Superman absorbing sun radiation = empowerment. Other people feeding on emotions = also empowerment. Another example is lanterns being empowered by their emotions, but it wouldn't be blessing.
TL;Dr blessing and empowerment are similar, but also very different. Blessing is well... Gaining abilities or certain power levels which has been bestowed by an external figure or thing. But empowerment works similarly to absorption (obviously, not always) .

In Godzilla's case any prayer (from any person) will make him stronger. The more people praying the better..
