Question 1:Can Regeneration come back from Transmutation, and at what level can it if it does?
Question 2:Can Characters with Non Physical Regenerations recreate their bodies if Transmutated?

Regeneration page:
"Regeneration
, often referred to as a healing factor, is the ability to passively heal oneself from wounds at an accelerated rate, with many characters proving capable of regenerating from wounds that would be lethal to normal humans."

Transmutation page:
"Transmutation is the ability to alter the form of energy, beings, objects, matter, etc. to change it into something else."

So no, since you use transmutation to transmute someone and not to hurt them so they can regenerate.

Do their minds/soul/something else non physical still stay intact?

something is telling me that is a yes and no, and from the recent reply it makes it seem their non physical aspects still exist
"High-Godly: The ability to regenerate after the erasure of body, mind, soul, and at least one other fundamental aspect of a character's existence"

as i said before, you don´t erase nothing, you just transmutes it
