Character B has Mid Godly Regeneration via their Type 1 Concept

Character B has High Godly Regeneration without their type 1 concept
Can Character A negate Character B's regeneration?

No, he can't, plot and type 1 concepts are fundamentally two different things, having HGR based on plot shouldn't be equated to having HGR based on type 1 concept

As long as they can't destroy that concept or specifically negate that kind of regeneration, Character B would regenerate I think
