A dimension has many different meanings. It can be used to mean different things depending on what the context is. Whenever a fictional 3D character goes to a different dimension that's also 3D, it's correct because it's implied that they're going to a different 3-Dimensional plane. Imagine it like going from one cube to another cube. Just because they're both cubes doesn't mean that they're the same cube. It's simple if you think about it for more than a second.
It really seems like whoever added the "Important Note" just wanted to throw a weak jab at comic books, throwing logic out the window. Unfortunately, this page was protected from editing for whatever reason, so I hope that this innacuracy can still be changed.
