Thanks to a combination of his time hacks, Pure Eyes and traceing(Gáe Dearg and other NP's) he would be able to counter her pocket reality for long enough for Owen's ego to kick in thus droping her stealth the moment she think she won the fight and opening herself up to his Pure Eyes (she is an undead inhuman who is the head of a anarchist terrorist group that Mind controls people) and thus time alter speed blitz Kiritsugu for the win.

Soooo. What does Shirou start off with?

If he's just gonna use Pure Eyes to figure out where she is, slow down time and then take her down in one hit with Kiritsugu when the battle begins then yes this is actually a stomp because Owena literally has no way of one-shotting Shirou. This means that she has no chance of even taking him down quickly while Shirou does have a way to quickly take Owena down.

Simple Shirou use's his pure Eyes to see where she is not by reading the air currents thus even if he can't see her(or anything about her) he can still tell where she is and attack with Natalia (x2) only to get pulled in to her 'Pocket Reality'. Then well In the Pocket Reality Owen would use her magic (glass, stone, magma and clones) to wear him down as he Counters her attacks with various Np's (like Gáe Dearg,Rule breaker, Callieburn, and others) well takeing damage over time. Eventually however Owen's pride and ego would step in the moment she thinks she has won. Thus Owen drops her stealth to attack and taunt him herself only to open herself up to his Pure Eyes (he see's her history) and he pulls Kiritsugu out and blitz her with a time altered attack in the end to put her down.

So long as Owena kept up her stealthed she held both a known and unknown advantage over Shirou in this fight but like in her own story the moment her pride and ego kicked in It spelled her end.

How is she gonna stealth if Shirou knows where she is via Pure Eyes?

Yeah, basically. Corstein wasn't even landing a single hit on Owena. After Corstein's forcefield broke down she was vulnerable so one more hit was needed in order for Owena to take her down. Corstein was also just laying down on the ground, Owena just went up to her, stepped on the front part of her torso preventing Corstein from getting back up and she was just gonna kill her from there. But then suddenly Abba just stabbed her in the eye.

There was also one occasion where after Owena had her forcefield broken down and the A&M Faction could see her true form. Owena tried to jump out towards Maximus and kill him basically. But then Donnie (A character whose name has been changed to Sparkie) quickly came in and wrapped her around in her own whip. Basically Sparkie has one ability that prevents anybody who has been wrapped up in her own whip from even moving. She used to against Owena and yeah, she couldn't escape.

Easy so long as she remained invisible he couldn't read her history( the unknown advantage). Meanwhile well their in her pocket dimension Owena controls the terrain thus being able to break line of sight well Barrageing him with attacks from all angles(known advantage).

This "Fate" franchise seems to be pretty broken TBH. Their powers and abilities seem pretty complex as well.

Slightly seeing how most fate characters are usually able to throw conceptual attacks around it's understandable that they could hit above their paygrade and this is just when their being heavily NERFED by Gaia (the will of the world) who is trying to kill them.
