Alphamon is representative of Siege Perilous, the Empty Seat of the Arthurian round table. Nevertheless, his Alpha InForce makes him one of the strongest Digimon in single combat due to the fact that he can literally replay a battle until he wins.
Digimon Adventure does a bad job of showing off the hax the two have. They're opposite sides of the same coin, with Alphamon's ability to constantly relive the past contrasting against Omnimon's ability to forsee the immediate future. Nevertheless, Alphamon hold seniority over Omnimon in databook canon, and in the X-Evolution movie Alphamon rendered Omnimon speechless upon his appearance.
I think the retreat was done more for drama as the culmination of Tai's fear of the collateral damage (which is quite frankly more mature than the rest of the cast in this scefne) since Omnimon basically demolished the amusement park/airport they were fighting at.
