It must be noted mind-hax won't work since Alpha/Proto is mindless, before someone says mindhax.

Best case for Ness is a draw, Alpha could self-destruct and destroy the universe, and this is accounting for omnipresence. Without it (assuming a surface with physical form), Alpha also has unlimited stamina, a core shield that blocks anything and regens like crazy (maybe a 5 second window?, may not be enough time to get two killer PK flashes, also can easily be blocked with indestructable arms), can summon unlimited Alpha bugs (can immobilize then follow up with an omega arm or absorb Ness, and can also block attacks), set absorption traps all over the field, aimbot bullets and difficult to dodge lightning bolts, Alpha can really create a mess on the field, it would be too much to handle for Ness.

Your forgetting Ness ability to create PK shields that can block energy attacks and physical attacks from Giygas at end game. Franklin badge to deflect Alpha's thunder attack right back at him. Also like to mention Alpha has no resistance to psychic attacks meaning Ness can ignore some of his durability to a degree by attacking the mind. Also at end game Ness is a robot and really doesn't have stamina anymore his physical body was destoryed and placed into robot to survive in the final area of the game if I remember. His minion bugs are gonna have to get through the shields and Ness's Huge AOE in pk rocking and star storm. This can lean either way depending on the situation.
