Yes, Raiden has many attacks involving thunder. His most famous one is his, well, Thunder Attack where he shoots lightning bolts from his hands. They appear to be magical and more powerful than normal lightning, however. Causes damages to the Deadly Alliance and when it was the most charged he destroyed basically everything but Onaga in a wide distance around him ( Deception intro )

Apparently, Raiden IS the storm. As in he is causing a storm due to his anger and energy around him as he goes. Thats why it was getting closer, Raiden was flying or was the literal storm, and eventually attacked Scorpion.

Again, Raidan having Large Town level blastes or physical strikes ins't being justificable, afaik, he hasn't damaged someone with that level of durability nor his lightning has been calculed in being that strong. Yeah, is called Enviromental Destruction, is being discussed here, and is the same issue here.

No, a character needs to be Large Town level in order to produce a storm, also i'm fine with current scaling and i think it will be too much for you to downgrade all the Mortal Kombat characters.

I'm not against Raiden being High 7-C, but it shouldn't be scalable to being just enviromental destruction and/or weather manipulation, anyone can't create a thunderstom, hasn't tanked nukes/strikes at that level nor damaged someone with that durability, there's no reason to upgrade anyone else, at least this isn't one of them.

Sorry, but Raiden can't be higher in tier than the characters that have fought with him or defeated him. In Mortal Kombat X the revenants (Like Smoke) were heavily damaging the thunder god to the point that he was close to faint from the damage.
