Can a character who can transmute objects on Atomic, Sub-atomic, etc levels bypass resistance to transmutation of those that resist transmutation with no further context? Like them inexplicably turning back or just not being transmuted by, for example, magical attack?

I think yes, if it doesn't has any evidences shows that it can resist at atomic/sub-atomic levels...or higher like spiritual/metaphysical aspects...

Yes; Since by defauIt, we do not assume that a normaI transmutation with no additional context can effect a being on a sub-atomic or atomic IeveI, atomic or sub-atomic IeveI transmutation shouId be abIe to bypass resistance to normaI transmutation
