I'm very late, but if you read her profile, yeah Dark Samus can affect non-corporeals, with soul manipulation.

Phazon completely screwed up the Tallon IV Chozo; who are entities stated to be capable of seeing all time and space and also stated to exist completely outside of time and space to the point where they possess no physical bodies in the 3rd dimension. We're still going to tackle and elaborate more on the Chozo profile eventually, but knowing those will give us some basic ideas of how potent Phazon truly is.

The True Master Sword has soul sealing doesn't it? It won't work due to Dark Samus resisting soul manipulation.

I dunno, the Hero's Shade uses BFR all the time when you encounter him in Twilight Princess.

And that changes what exactly? She still dimensions warp and that's just one link out of the dozens of Links out there.
