Can abilities like Temperature Manipulation, AZ, Elemental Manipulation (light, electricity, metal, etc) and Crystal Manipulation be layered?

No. Some layers are magnitude based and some layer based. Resisting 500°C and getting burned by an attack doesn't mean that attack has layered fire manip, it means the attack is hotter than 500°C.
It's a bit more complicated with something like AZ as no higher magnitude exists but that'd be context depended and overcoming AZ resistance through colder attacks would likely be closer to physics manipulation than AZ layers.

Elemental manipulation can be(considering i know a verse that has one)Temperature im not for sure its layer would just be more potency.

Maybe for AZ but the rest can be layered in the basic sense
They can be quantified in a conventional sense (how dense the metal is, how bright the light is etc)
