If Cursed Seal is being used, Kimimaro has an AP advantage, and could easily turn the battlefield into a boneyard to nullify Spinal's skeleport.

Outside of that, exactly what classifies Spinal's attacks as "Soul Manipulation"? Does it affect the target's soul in some way, or is it him literally turning a soul into a projectile?

Without CS, Kimimaro can still probably take this with mid-diff. His bones can block the melee hits, and he'd be able to use those fingerbone bullets to intercept Spinal's projectiles. The shield is potentially worrying, but Kimimaro has the intelligence advantage, and could easily feint high while a bone blade extended from his foot to take out Spinal's legs.
