How do we take Primary/Prime Matter from Alchemy as abilities

seeing how Alchemy and Alchemist in fiction are at least very common despite being mostly Natural Philosophy. how does one actually rate their mumbo jumbo about their Primary Matter/Prima Materia and being able to manipulate those? with how much they relate so much with souls do we just slap it as soul manipulation?
