I was re-reading the series and would like to know how we treat manga/game modes that support each other but also contradict each other.

I'm reading Mystery of Stigmata, and although the story and dialog have a certain consistency with the Chapter Xuanyuan/Chiyou game mode, they have some differences.

Both stories still have the Valkyries from ST. Freya going after the Xuanyuan sword in a cave underwater despite Fua Hua, Bronya and Mei switching roles. Things happen, and they face Anti-Entropy, Himeko gets snapped after touching the sword. Sin Mal, Cocolia and Joyce end up retrieving the sword in the manga.

If I am not mistaken, this kind of thing happens in other Hi3 media as well. In these cases, is the priority always the game? Can the manga/modes be salvaged? Or do we deal with it in a case-by-case scenario?

We consider the manga canon for the most part, but while some parts are retconned, generally the game still uses story elements from and references the manga
