Shouldn't they be higher because of that Ghost Game episode where that new rookie hurts Clockmon twice? Clockmon whom can move thru history and is basically Digimon Dialga / Father Time?

Nope. that's an average Clockmon, not the manager of time one. We gave it two keys for a reason. There are too many anti feats of scaling time keeper Clockmon to average champions.
About Gammamon, Ghost Game rookies scales to adult/champion level due to multiple feats.
