We had several threads about this, but the main reasons is that Eggman himself calls the emeralds the ultimate power, meaning they should be above the power of any random creation of his, and the fact he thought beating foes like Metal Overlord to be only possible with the emeralds, not with any of his inventions

FEB is powered by emeralds. So is Super Sonic. Super Sonic wrecks all of Eggie's tech even if it was powered by them. That's it really. The same reason Mario scales to pwoer stars

Short Answer: Because Eggman keeps using the emeralds to power his machines up and they usually get stomped by Super Sonic.
So it's best to assume that Super Sonic is above a constellation busting weapon
