If character can become a shadow, is it Tranformation, Shapeshifting, Darkness Manipulation or a combination of some of these?

Incorporeality, and probably Intangibility.

This is for the state of shadow as I understand, but I was more talking about the case where character has a default state and can just become a shadow at will. Darkness Manipulation doesn’t include user being able to transform into a shadow himself, so I was wondering about that

Well, abilities don't have to be on 24/7. As long as you just mention it's an activated ability, instead of a passive one I think it would be fine. Shapeshifting and Transformation typically aren't used for this kinda thing.
