I think it's safely to say Vegito is much more skilled for being the combination of Goku and Vegeta, is less cocky, and kind of has experience with a Frieza-like opponent.
At this point Vegito also has instant transmission, ki sensing, the ki sword which is still something.

I think Vegito would win, with some issue because of AP, but not that much.

It's not a problem of scaling or anything else, it's just two separate canons, and the Toei characters just scale to different feats, it's pretty simple.

You don't have to think to the characters as coming from the same reality.
A theoretical Manga Cooler would obviously be much weaker than Manga Vegito, just like Toei Vegito is immensely stronger than Toei Cooler.

As Saman said, Cooler is basically "anime" version, while Vegito is "manga only" basically.
The anime has a bunch of extremely high feats though, which puts even early-mid Anime DBZ on par, if not above, end of manga DBZ.

Of course, anime Vegito stomps Cooler into the ******* dirt to the point it isn't even funny, but manga Vegito, this Vegito, has completely different feats and stuff than what the anime uses.
