Everyone in the verse is 4-B via downscaling from Aggregor who absorbed energy from the portal and could tank the explosion. For consistency; relatively stronger characters can keep up with tier 4 weaponry and can amp other characters to that level.

You’re saying I should change the wording of his second key to this? I don’t mind getting rid of the “at most” for the Chrono Navigator, although I imagine it’s there since Eon doesn’t know how to properly use it. For the “physically” though, I think it’s more accurate to not have it since all of Eon’s own abilities are 4-B while an optional device is the only thing with a different tier. His prime key has the “physically” added on since his physical stats are different from his powers (imo they shouldn’t be but I digress). I feel like I’m being a bit pedantic here, but meh I think the wording is more accurate this way.

I’m pretty sure he just tricked Way Big and Ultimate Ben into activating the Hands with their power.

Eon did yeah, but it seems like he used the Hands to free himself from their watches. Paradox says he was using the power of the two Bens to open a breach (said power being directed at the Hands), and when he frees himself we see him by the Hands as it crackles with energy.
It should also be noted that in RAT, Wildmutt is able to destroy the Hands as easily as he did because activating the device causes its defences to drop. In UA a similar thing seems to happen where Jetray is able to easily destroy the Hands at the end, which supports the idea that the Hands was activated by the two Bens.

It's likely a leftover from the various earlier versions of the script that had Eon as much more directly connected to the Omnitrix than it ended up being in the final version, such as he literally being a hidden alien that is locked away in the depths of the omnitrix or being literally omnitrix energy given form using Chronian DNA as the basis.

Oh damn, I didn’t know about this. That actually explains a few weird quirks in the writing like him “intimately” knowing about the Omnitrix and how it works.

Kuro the Artist bought a lot of early scripts and documentation for the movie that were from someone who worked on it and were sold on E-bay, and did both a video and a live reading of them, and each one of them explained Eon in some different way, but mostly doubling down on the idea that Eon is an omnitrix construct that takes over Ben's body and is in a perpetual cycle until he finally can use it to open the Hands of Armageddon.
So basically the idea was mostly that Eon was always intended to be Ben, or at least, Ben's chronian transformation that is trying to be set free from the omnitrix, although the exact reasoning and method changed depending on the script. The final version kinda of still implies that, but early versions were much more clear and had a lot of plot points that although not used in the movie, still were referenced in a way or another that shows how all over the place the production as and they were working from multiple scripts back to back.

I’ll have to look more into this tomorrow because it’s late where I’m at, but what you’ve said so far is very interesting and adds a lot of context to weird stuff. Hell, him coming out of the Omnitrix was even kind of referenced in UA.
As an aside, Eon being this sentient transformation that freed himself similar to Zs’skayr is a fun way to combine his two backstories, although I worry that there’s too much contradicting it in RAT’s final product and the main series for it to work as a solid origin.

There are also a bunch of other stuff that surprisingly also connects to UAF that makes you wonder if all came from some reference material. Like, Eon talks that the Omnitrix was originally created as a big data resource for species that went extinct, which is exactly the backstory given in War of the Worlds. And the pop-up trivia even states that Paradox was in charge of stopping some of Eon's early attempts.
All these details really made me more interested in the production of the movie.
