Depends. If this is 4-B vs 4-B I go with Emperor via better hax. In any higher version Thanos stomps.

Thanos stomps emperor if he has the infinity gauntlet even if emperor in warp, considering that thanos has infinite power but even infinity has its limits (only infinity gauntlet powerful enough for one universe)
