I might actually have to go with the Spinosaurus on this one.
Now hear me out on this; the Spinosaurus' method for finishing off opponents (the neck snapping technique) could very well give him the win if he manages to get his jaws on I-Rex's neck. Now, Indominus is quite tough, but her thick hide wouldn't save her from getting her neck twisted and broken. Considering how quick the Spino was to try such a move on the T-rex, I think it's safe to say he could manage to do the same against Indominus.
