Both are roughly equals in power, durability, and haxiness, sure, and it's likely that Sasuke's the more skilled combatant. It's also likely that some of his attacks might count as "Ghost" or "Dark" type, allowing him to get some good hits in...
...all of which is countered quite nicely by Mewtwo's sizeable speed advantage and absolutely massive range advantage, from which he can begin nuking the planet until he manages to tag Sasuke at his leisure. Going with Mewtwo.
