Monika may he non-existent but if she falls victim to 3930 her non-existence will become a part of the collective of percieved reality.

Her nuking the timeline isn't going to kill 3930 or even put it down, but nuking the timeline will take out the people that are aware of the void. Although, will she even be able to percieve 3930 since she isn't human and machines do not register the existence of the void
