When Roy did defy him, and was burning alive in both body and soul, Reinhard appeared and chose to kill him, ending his misery. He didn't use existence erasure, he simply killed him, thus "erasing him from the world of the living."
Killing people does not erase them from the world, furthermore the burning is never stated to kill him but rather cause eternal burning, hence it being inextinguishable, nothing implies those were burns were killing him. Yeah fiction is iffy, I was incorrect about the curse part, Roy was going to burn alongside his soul, however it is never stated to be capable of erasing him, erasure language is really strict in re zero, and they use language which implies that Reinhard made Roy straight up disappearThat could allow for this erasure then.
