Here it's stated that Malware is an incomplete Galvanic Mechamorph with a corrupted life code, and that Azmuth has tried several times to make him normal like the other mechamorphs, but was obviously unsuccessful

Here, it's shown that the Omnitrix can repair genetically damaged beings and restore their dna to normal.

Since Azmuth made the Omnitrix, and was unsuccessful at curing Malware's condition and making his DNA to be normal like the other mechamorphs, Malware should have possible resistance to Biological Manipulation
