Technically, Flowey was supossed to get downgraded to Low 2-C. That said, he one-shots a Low 2-C that can easily tank a Low 2-C attack, could soul-hax or just nuke the timeline on a whim. The Matrix of Leadership could EE Flowey so it might not be a total stomp if Flowey isn't out of range.

Maybe it's a stomp, maybe it isn't but Flowey takes this.

I'm not really seeing much Flowey can do to Prime hax-wise, but since he is a whole tier above Optimus, that shouldn't even matter. This fight shouldn't be valid.
