Considering how marginal the gap between the two on Namek was portrayed as, and with Mecha Frieza being portrayed as considerably more powerful than before, even being confident that he could take on Goku based on his performance on Namek, Frieza would or should likely have the AP advantage. Unlike his previous incarnation, however, Mecha Frieza does not suffer from a radical stamina leakage, meaning he could probably edge out the win this time.

True, and in DBS, Beerus even states that SSJ Goku must've only been barely stronger than Frieza. So it seems likely that Mecha Frieza would have an AP advantage, though I don't imagine the gap is very large. Battle would mostly come down to skill here.

Frieza should win for these reasons.
 
Didn't Goku kill Mecha Frieza in one of the alternate timelines?

Anyway, Goku still has a considerable skill advantage so he may be able to edge out a win with it.
 
I'll also vote for Mecha Frieza since he seemed confident in taking down SSJ Goku even after having witnessed his power on Namek, and it was stated multiple times that he got stronger after being modified. It would probably be a tough fight for Frieza and Goku, but he'd still come out on top.
