Wouldn't kyogre get resistance to being controled, not sure which type of resistance it'd be, since he fought off archie's command?
And before we bring up trainers can capture legendaries, I'd actually say that legendaries seem as if the trainer has to still prove themselves to those type of pokemon in order to actually control them via pokeball. Ex. Pokemon black and white if you fail to capture the legendary they'd look at you as if they want you to try capturing them even if you'd defeat them multiple times they'd still want to be captured. Feel like there could be something there to suggest it isn't so much that pokeballs allow full control of legendaries but the legendaries are convince by the trainer that they are a compaitible.
I do doubt that part counts as game mechanic. So if anything only kyogre would get the resistance, if there could be more gathered potentially all legendaries could get resistance to being controlled.
