Gravity Manipulation can help keep Be down and it can regenrate itself with the in organic matter around itself.
Wouldn't Fili's invalnerabilty make it so be can't harm it tho since be can't physically harm energy?.

Mmm, didn't take its invulnerability as an issue, aren't ninjas with Tail Beasts sealed within capable of Non-Physical Interaction?

No, not to my knowledge.
Killer Be has never shown that ability or any other Bijuu host for that matter with the exception of Naruto when he grabbed his soul but that's it.
The Bijuu are also different, some have abilities the others don't.

...Welp, that's an issue; if B can't damage energy there's no way he can damage Filis, making the battle a mismatch.
Although, the guide also state it can be damaged by supernatural attacks with certain AoE.

Well with verse equalization Killer B's Chakra would be counted as Supernatural Energy so he can harm him with his Tailed Beast Bomb.

All right, issue avoided. Other thing, Filis weakness against water bypass its invulnarability as long is an a great amount of water (such lakes around 1/4 of its size or heavy rain), so water do not have to be capable to damage energy or being supernatural in order to damage it.
