As far as I know, yes. He appeared in Sonic 3, which is canon.

I don't recall them being retconned. Just never really brought up, again. Is there a statement about them being retconned?

In an interview a statement was made that the Super Emeralds were bonus items, or something like that. I'm not sure about the specifics myself as these claims never bothered to link the source.
