Ghost Physiology on it's own doesn't give resistance to Soul Manipulation. However, Dan scales to Danny (His past self) who resisted Sidney Poindexter's possession which after a struggle, removed Danny's soul from his body and when Poindexter tried a second time, Danny countered it and removed Poindexter's soul from Danny's body with ease. So Dan has resistance to soul removal as he's a superior Danny who easily resisted soul stuff after previously resisting it another time just struggling more than the second time.
