Not really, Dialga can just rewind time to re-alive him. And their minds are higher-dimensional so it might just straight up be impossible to knock them out.

Why are they gonna do that while Cyrus is the one who ordered them to go back to their Pokeballs? Also can Pokémons really exit their Pokeballs with their own Will?

Because they have telepathy to realize Cyrus is being mind controlled + if Cyrus were to die they'd notice this as well and exit anyway, the telepathy should probably work from within their poke ball even and in the anime a lot of pokemon just exit whenever they want.

Well don't think that they are anything above Baseline Low 2-C so Alien x should clearly have a huge AP advantage so not a stomp

Yeah same here, AX blinks Cyrus out of existence before Palkia and Dialga charge up their moves (it's quite clear who's pulling the strings, quite literally), at which point they'll probably be set free from his control and just go back to their dimension.
