Initial reaction. The thing Alita has that might give 2B trouble is high-mid regeneration since cutting someone to pieces is her primary thing. But aside from that, 2B has a massive stack of hax in her favor.

Yeah, 2B's abilities can really amp up her stats and make difficult to fight against her.

Seems like Alita's best shot against 2B would be using Heart Strike, which causes internal damage, and Missile Blow, which uses electromagnetism, since it seems to be one of 2B's weaknesses as an android, although it may not stack up against all the abilities 2B has.
